Hallstatt to Hallstatt station by ferry
Hallstatt town is on the west side of the lake (the Hallstatter See), Hallstatt railway station (Hallstatt Bahnhof) is on the east side. A small local ferry called the Stefanie links Hallstatt Markt (Hallstatt town marketplace) with Hallstatt Bahnhof (Hallstatt station) roughly 20 minutes before most train departures, see www.hallstattschifffahrt.at for a timetable. You pay for the ferry separately at the quayside before boarding, about €3 per crossing, children under 4 free, children under 14 get a reduced rate when accompanied by their parents.

Option 2, Hallstatt to Vienna, the scenic route via the UNESCO-listed Semmering Railway
-
There's an alternative route between Hallstatt & Vienna that's worth the slight detour. ÖBB charges exactly the same price - from €19 in advance, around €53 on the day - for both routes but the scenic option takes a bit longer - 4h10 rather than 3h33 - and it involves two changes of train not one, at Stainach Irdning & Leoben Hbf - although both changes of train are easy.
-
To book this route, use www.thetrainline.com, simply click the green via button at lower right and add Leoben Hbf as a via station. It'll then route you over the lovely UNESCO-listed Semmering Railway (see en.wikipedia.org/wiki/Semmering_railway) and it's pretty much scenic all the way from Hallstatt to beyond Semmering. Well worth the extra time!

Look carefully at the search results, it's generally best to choose options with the fewest changes. The system will not suggest impossible changes, but using the Adjust transfer duration feature to ask it to provide longer, more robust connections between trains is a good idea for longer journeys.
